what car do u have? some cars uses c-clip and some cars uses bolt and nut to connect it to the shift linkage. Might be loose, check them. Other than that, might be the bearing surrounds the ball on the shifter shaft is broken.

I've had quiet a few cases where people get after market Exhaust systems with larger Piping wich causes for Low clearences and the shifter rests on the exhaust which makes somewhat difficult gear engagement .... if you have a Honda/acura My suggestion is to remove the two bolts that hold the rear support of the shift linkage ... and Pull the rubber support off of the shift linkage ... then sandwich the shift linkage end between the underbody of the car and the support this should give you the clearence you need to stop that annoying rattle.... a way to see if it is rattling against the exhaust is when you hear the rattling PULL UPWARDS on the shift knob like your trying to pull it off if it goes away then thats likely your problem .
